Story wise, it would be a design flaw. From what was already determined, ACs will eventually go into rest if it is left idle for some time (I would guess about 5 minutes). If hovers sink because the player doesn't touch the controller for 5 minutes, that would mean that hovers lack a sensor that would distinguish land from water. Not the best corner to cut on a multi-million credit customizable killing machine.
That brings up the question, is "hover" is necessary function for hover legs?
From what that is already discussed, I would guess that the "rest" mode shuts down all functions.
If you pilot a hover AC, your last words are probably going to be "WTF!!!???"
