I'm pretty sure we've never had something like this so far so here it is. The saddest moments from any games you can think of.
From last year's Valkyria Chronicles.

When I was playing Zelda: The Minish Cap on GBA emulator. I was already around halfway when I suddenly OVERWROTE my current saved state with a saved state OF THE TITLE SCREEN. -_-
Was so sad that I didn't bother playing the game again
EDIT: I know this isn't what you had in mind, Fox. But still.

Well, i guess that could count as a tragedy. Reminds me of the time my memory card died on me at the end of disc one of Xenogears.

I finished Planetarian: Chiisana Hoshi no Yume, and cried for 30 minutes after the game ended.

FF6 is probably my favorite RPG. There's lots of emotional moments in that one.
General Leo's death would be right up there with Cyan's family. The story of Terra's parents, too.
