I've totally forgotten Nexus, though I really think it was a half finished game and they patched up the holes and made it look like a finished product. I would really like to play in that pseudo sky stage if the backgrounds were permanent though (which IIRC became the basis for NX's final level).
Sigma Project was alleged to be a hoax, though it may be a codename for NX during its development stage (Much like how Project Force turned into Kojima Core 4).
I doubt the dev team stopped working on NX half way through because of some great idea. If they thought it was a great idea, it prolly was a crappy one that lead to FF and/or NB, and From decided to milk AC by releasing NX anyway.
Also, further proof of NX being unfinished is the G-MAX head that was supposed to be a Kisaragi head part. It even had its own stats and was only accessible by loading the Revolution disk while on the garage of the Evolution disk while highlighting the QUEEN head (or was it the other way around?). I'm guessing it was supposed to be accessed by the player at some point, but somehow got canned in the end. Playing with the part equipped causes the game to crash, but I've never tried it myself.
