Top 5 games of all time... pretty difficult. Here are mine.

1. Chrono Trigger
2. Final Fantasy VI
3. Suikoden II
4. The Curse of Monkey Island
5. SimCity 2000

Honorable mentions: Day of the Tentacle, Grim Fandango, Metal Gear Solid, Shadow of the Colossus

In no particular order for series:

Shin Megami Tensei series
Front Mission series
Ace Combat series
Star Ocean series
Armored Core series

For specific titles:

Jagged Alliance 2 (PC)
Virtual-On: Oratorio Tangram (Arcade/Dreamcast/360)
Demon's Souls (PS3)
X3: Reunion/Terran Conflict (PC)
Almost any light-gun arcade game (Bonus points if the gun is as big as an SMG or needs 2 hands to wield)

The basis for my list is the amount of time I spent playing these games. I'd put MGS, but I remember putting the controller down once I finished the game.

Disgaea
Advance Wars
Valkyrie Profile
Shin megami tensei series

Etc. Mostly the ones with turn based strategy type of gameplay.

My personal top 5:
Ace Combat Series (AC4 is the 4th PS2 game I ever gotten and the first I loved and seriously played).
Armored Core Series (AC2 is the 5th PS2 game I ever gotten, I fell in love with AC here).
Starcraft trilogy (not too excited about the online multiplayer, but the story and campaign is so rich).
Megaman Battle Network series. (started with 3 Blue version, have played both 5s (not double team yet) and both 6 and watched through the entire anime series and read through some parts of the manga).
Pokemon series (Very repetitious, but it's still a classic to me. No matter how many games there will be, I will eventually play them, no matter how many anime episodes/movies are released, I will watch them all).

These are only the ones I have played. I'm dying to play the A.C.E. series, but I can't read Japanese, don't have a modded or Japanese PS2 to play the older games and R is too expensive for me at the moment.
And the AC (Assassin's Creed) series. Whose plot and lore is very interesting.

for the A.C.E. series just read the translation parts of the game guides and your set story wise as long as you know the stories of the involved anime series in the game you can easily deduce the rest (not to mention the aforementioned translation guide. As with most banpresto games its mainly confusing at first but with time it becomes easy to understand and hey it may help you learn a bit of japanese too ><.

which reminds me necessary top 6 for my list.

Team Buddies (PSX) --> Real creative stuff from Pygnosis, before they got bankrupt.
Mickey Mouse: Castle of Illusion (Megadrive) --> Feels like watching The Brave Little Toaster (dark and gloomy, but you learn much more and sympathize than the ridiculously happy cartoons), only that you're Mickey Mouse; "Tim Burton's" Mickey Mouse.
Okami (PS2) --> Work of art, like Castle of Illusion.
